We got some covers designed to sit between the child seat and the car seat, which worked fairly well, but it does depend on which type of car seat you're using.
The booster seats for older children are ok as there's no load on them when they aren't occupied, but the full seats for younger (under 3 ish) which are strapped down hard are going to end up damaging the seat foam if they are left tightened down all the time, as I know from experience in my A6... luckily a company car.
If you're worried about damage and have young children, it's probably worth taking the seats out when not in use.
